F-Droid is both an application and protocol for creating application repositories. The official repository has strict requirements relating to use of propriatary code within applications submitted to be listed on the official repository. This means that all applications on the official repository are open source licensed in one way or another. Additionally, the application allows for the installation of other repositories. This means that a user can install additional sources for applications that don't have these restrictions or repositories offer other benefits such as being hosted by the original application developer.
While the official repository has a wide variety of applications, the IzzyOnDroid repository is very popular. IzzyOnDroid is a hosting site for many applications. I does not hold the same mission as the offiial repository of keeping apps fully FOSS and, therefore, you can find applications that expand features by including propriatary libraries or otherwise did not want to list on the official repository. Probably the best use case for a thrid party repository is what was mentioned above, developer run repositories. Instead of relying on a third party to distribute and vet applications, developers can choose to host their own F-Droid repository for their own applications. This reduces the user's reliance on additional parties and ensures that they get the latest updates directly from the developers they trust through a clean interfacce that handles the installation and background updates for them.
